Abstract:
Water quality in the Barnegat Bay-Little Egg Harbor estuary along the New Jersey coast is the focus of a multidisciplinary research project begun in 2011 by the U.S. Geological Survey in partnership with the New Jersey Department of Environmental Protection. This narrow estuary is the drainage for the Barnegat Watershed and flushed by just three inlets connecting it to the Atlantic Ocean, is experiencing degraded water quality, algal blooms, loss of seagrass, and increases in oxygen -depletion events, seaweed, stinging nettles, and brown tide. The scale of the estuary and the scope of the problems within it necessitate a multidisciplinary approach that includes characterizing its physical characteristics (for example, depth, magnitude and direction of tidal currents, distribution of seafloor and subseafloor sediment) and modeling how the physical characteristics interact to affect the estuary's water quality. Scientists from USGS Coastal and Marine Geology Program offices in Woods Hole, Massachusetts, and St. Petersburg, Florida, began mapping the seafloor of the Barnegat Bay-Little Egg Harbor estuary in November 2011 and completed in September 2013. Why was the data set created?

These tracklines record the position of the R/V Rafael while the MINI-SEABOSS was deployed and recording (usable) bottom video within Barnegat Bay, NJ. The purpose of collecting the bottom video is to validate (i.e. ground-truth) the acoustic remote sensing data (bathymetry, backscatter, seismic profile) collected during USGS Field Activities 2011-041-FA, 2012-003-FA, 2013-014-FA, and 2013-030-FA. Bottom photos and sediment samples were also collected and published in this report. The bottom videos are not published as part of this report.

    Step 1: Navigation Navigation for each survey day was recorded using HYPACK (v. 11.1.6) and saved to a HYPACK navigation file for each Julian Day. The navigation files are named by time and julian day. For example, HYPACK navigation file "474_1403.087" is Line number 474, that was started at 1403 (UTC) and recorded on Julian Day 087.     Step 2: Review Video Log A Microsoft Excel spreadsheet was used during the survey to record the line, date and time (UTC) of the beginning and end of each MINI-SEABOSS deployment. After the survey, the video for each station was reviewed to adjust the start and end times to capture the times of usable video. Because of the shallow, turbid environment of Barnegat Bay, video quality was affected by disturbed sediment.     Step 3: Reformat Navigation Hypack navigation was reformatted, and extracted for times of each SEABOSS deployment as recorded in the "SurveyName"DriftLog.csv using several python scripts run using ArcToolbox (v. 9.3.1). First, the Hypack file for each Julian Day was parsed into the format Lat, Lon, Time, JulianDay, Year, CruiseID using the python script""Parse_Hypack_Nav".     CONVERT POINTS TO LINES: Create polyline shapefile joining the SEABOSS drift time log with the navigation based on matching date and time fields using ArcGIS 9.3 ArcToolbox tool "z_SEABOSStools_demo2012. Seaboss_Trackline_Creator" (which uses the Python script "seaboss_trackline_creator_v1_1.py; inputs: drift file - SEABOSSDriftLog"SurveyName".csv; navfile - "SurveyName"_ALLnav_final.csv; outfile shapefile - "SurveyName"SEABOSSTrks.shp. The Python script reads the start and end times from the drift log file (SEABOSSDriftLog"SurveyName".csv) and extracts the navigation points that fall within those start and end times, then it creates a polyline shapefile from the points with a unique line for each SEABOSS drift site.

    XTools Pro (version 9.2) for ArcGIS desktop (version 10.1) was used to reorganize, delete unnecessary fields and add new fields to the polyline shapefile's attribute table (Table Operations - Table Restructure). Table attributes for the date ('Date'), survey ID ("SurveyID'), device used to collect the data ('DeviceID'), survey vessel name ('VehicleID') and imagelink ('ImageLink') were added and populated using the table editor in ArcMap (version 10.1). The length field ('Length') was populated using 'Calculate Geometry' (Property=Length; Use coordinate system of the data frame=WGS 1984 UTM Zone 19N; Unit=Meters), which can be accessed by right-clicking on the attribute field name in the table view. The attributes for Julian day ('JulDay'), year ('Year'), start time ('StartTime'), end time ('EndTime'), and SEABOSS station number ('Linename') were already populated.

    The location of each video trackline was recorded using Differential Global Positioning System (DGPS). The recorded navigation for each trackline is actually the position of the GPS antenna on the cabin house of the R/V Rafael; not the location of the MINI-SEABOSS sampler. The MINI-SEABOSS was deployed from a davit on the starboard side of the R/V Rafael. The davit is approximately 2 meters astern, and 1 meter to starboard of the GPS antenna. No layback or offset was applied to the recorded position. In addition to this +/-3 meter offset the MINI-SEABOSS may additionally drift away from the survey vessel when deployed to the seafloor. Based on the various sources for horizontal offsets, a conservative estimate of the horizontal accuracy of the sediment sample is 5-7 meters.

    This polyline dataset records the location of the R/V Rafael while the Mini-SEABOSS was recording (usable) video and drifting at target stations during three separate surveys in 2012 and 2013. A total of 253 stations were occupied. The tracklines end when the quality of the video is no longer useful and may end before the sediment sample is acquired.

    Station numbers were assigned during the survey planning for each SEABOSS survey and may not have been occupied in sequence. Gaps in sequential video station numbers may exist. Feature ID (FID) 157 is labeled as line '38_37" because the target locations for station 37 and 38 were close to each other and it was decided during the survey to make one longer transect over both sites rather than two smaller transects.
