Abstract:
Water quality in the Barnegat Bay-Little Egg Harbor estuary along the New Jersey coast is the focus of a multidisciplinary research project begun in 2011 by the U.S. Geological Survey (USGS) in partnership with the New Jersey Department of Environmental Protection. This narrow estuary is the drainage for the Barnegat Watershed and flushed by just three inlets connecting it to the Atlantic Ocean, is experiencing degraded water quality, algal blooms, loss of seagrass, and increases in oxygen-depletion events, seaweed, stinging nettles, and brown tide. The scale of the estuary and the scope of the problems within it necessitate a multidisciplinary approach that includes characterizing its physical characteristics (for example, depth, magnitude and direction of tidal currents, distribution of seafloor and subseafloor sediment) and modeling how the physical characteristics interact to affect the estuary's water quality. Scientists from USGS Coastal and Marine Geology Program offices in Woods Hole, Massachusetts, and St. Petersburg, Florida, began mapping the seafloor of the Barnegat Bay-Little Egg Harbor estuary in November 2011 and completed in September 2013. With funding from the New Jersey Department of Environmental Protection and logistical support from the USGS New Jersey Water Science Center, data were collected with a suite of geophysical tools, including swath bathymetric sonar for measuring seafloor depth, a sidescan sonar for collecting acoustic-backscatter data (which provides information about seafloor texture and sediment type), and a subbottom profiler for imaging sediment layers beneath the floor of the estuary. During Julian day 309 and 310 of survey 2011-041-FA the depths from the Garmin fathometer was logged directly to the SEGY header for heave corrections. Although the depths were recorded to the SEGY, the x,y coordinates of the navigation were occasionally recorded ~ 10m offset from the trackline. The navigation for these two days were edited (prior to generating the trackline) to remove these erroneous points produced from recording the depth to the SEGY header. As a result, some of the 100 shot intervals in the "BarnBaySeisShot100" point shapefile, do not fall directly on this "BarnBaySeisTrks.shp" polyline shapefile. For each seismic trackline there is one seismic-profile image that is hyperlinked by the field 'Image'. No duplicates exist.

The EdgeTech 424 subbottom profiling systems was towed from a davit mounted on the starboard side of the R/V Rafael. Cable layback was 4 meters, depth below the water line was 0.5 meters. GPS offset from sheave: x = 2.38, y = .62, z = 0. All offset values were entered into SonarWiz (ver. 5.03 ) starting with line 1. The actual position of the towfish in relation to the DGPS receiver was calculated during post processing based on the layback and offset values entered in the SonarWiz acquisition software. Horizontal position accuracy is assumed to be ± 2 meters.

Seismic profile data were collected along approximately 2092 kilometers of survey lines using an EdgeTech 424 subbottom profiling system (frequency modulation swept frequency 4-24 kHz) which was towed from the starboard side of the R/V Rafael. SonarWiz seismic-acquisition software was used to control the EdgeTech 3100 portable topside unit, digitally log trace data in SEG-Y rev. 1 format (IEEE floating point), and record GPS navigation coordinates to the SEG-Y trace headers (in arcseconds of latitude and longitude, multiplied by a scalar of 100). Data were acquired using a 250 ms shot rate with a 5 ms transit pulse length, logging 100 ms of data per trace during the first day (Julian day 305) of survey 2011-014-FA. The shot rate was changed on Julian day 306 to a 500 ms but maintained a record length of 100 ms. This shot rate was maintained for the remainder of survey 2011-014-FA. A shot rate of 250 ms was used for all three remaining surveys. A swept frequency spectrum of 4-24 kHz was used for the entire survey, selectable via SonarWiz communicating with the EdgeTech 3100 topside controller. DGPS navigation was supplied by a Hemisphere receiver with the antenna located on the port side aft cabin. Cable layback is 4 meters, depth below water line 0.5 meters. GPS offset from sheave: x = 2.38, y = .62, z = 0. Entered these values into SonarWiz starting with line 1. Seismic-reflection data were processed using SIOSEIS (2011) and Seismic Unix (Stockwell and Cohen, 2008). All navigation data were extracted from trace headers, edited, and saved as ASCII text files.

Step 2: Seismic Unix (version 4.2) was used to read renumbered SEG-Y files, write a Seismic Unix file, and extract SEG-Y trace header information, including shot number, longitude, latitude, year, Julian day, and time of day (UTC). Geographic coordinates (WGS84) were converted to UTM zone 18 coordinates (WGS 84) using Proj (version 4.6.0). Header information from each SEG-Y file was saved to text files after an AWK (no version) filter was used to maintain the first and last shots, shots at multiples of 100, and shots with unique navigation coordinates. End shots and shots at multiples of 100 may not have unique navigation coordinates. A 100 shot interval was chosen because it corresponds to the annotation interval provided along the top of the seismic-reflection profile PNG images.

Step 3: Convert Unique Shots to Point Feature Class: Text files containing unique shot point positions for seismic lines from each Julian Day (JDXXX_UniqueShot.csv) were concatenated and saved as a comma delimited file ("SurveyName"_UniqueShot.csv) for each of the four surveys. Step 4 Convert points to lines. The point feature class containing unique shot point positions, created in the previous step, was converted to a polyline shapefile (BarnBaySeisTrks.shp) using "points to lines v2" a script distributed in "VACExtras" (version 2.1), a VB collection of tools developed by VeeAnn Cross (U.S. Geological Survey), which converts point data to a new polyline shapefile based on record order. The "Line" attribute was used as the line value and the first occurrence of the following fields were transferred from the points to lines: 'Image', 'Shot', 'Year', 'JulDay', 'Survey', 'Sonar', 'Vessel'. The last occurrence of 'Shot' was also carried over so that the first and last shot of each line were recorded in the 'ShotStart' and 'ShotEnd' attributes.

Step 5: Add final attributes and merge into one polyline feature class. Merged the four individual polyline shapefiles ('SurveyName'SeisTrks.shp) into one shapefile (BarnBaySeisTrks.shp) using the "Merge" feature within ArcToolbox Data Management Tools (v. 9.3.1). Two new text attributes 'Survey' and "hyperlink' were added to the final BarnBaySeisTrks.shp using the options context menu with in ArcCatalog (v. 9.3.1) . The SurveyID attribute was then populated using the 'Field Calculator" context menu in ArcMap (v. 9.3.1) to convert the integer format used in the navigation scripts to the Woods Hole Coastal and Marine Science Center Field Activity Number format. For example the integer value ?' was converted the string -041-FA'. Finally the old integer 'Survey' attribute was deleted and the new 'SurveyID' field was renamed 'Survey'. The 'hyperlink' field is used by the hyperlink tool in ArcMap (v. 9.x) to set the pathway to the individual seismic profile image for each seismic trackline. The pathway produced using the 'Field Calculator' context menu within ArcMap (v. 9.3.1) by adding 'seismic_profiles\"surveyname"\ to the 'image' attribute. The pathway to the image is based on file structure explained in the downloads Section of this report http://pubs.usgs.gov/ds/0937/ so that the user can save an ArcMap document (mxd) at the top level of folder structure and utilize the hyperlink attribute in the seismic tracks to view the profile images

The attribute "hyperlink" can be used to link the seismic trackline feature with the corresponding seismic image profile (PNG) for use with the hyperlink tool. This tool depends on existing folder structure to work properly. The user will need to have the following local folder structure to work as described in the "Data Catalog" Section of the report. The user will need to save an ArcMap (*.mxd) document under the main folder and set the "Hyperlink base" to "hyperlink_images\" .Then set the display properties of BarnBaySeisTrks.shp by selecting"Hyperlinks:Support Hyperlinks using field:" and select the "hyperlink" attribute.

BarnBaySeisTrks.zip: contains BarnBaySeisTrks.shp and the associated shapefile files, BarnBaySeisTrks.jpg browse graphic, and the associated FGDC metadata. The zip file also contains four comma delimited files (2011_041_UniqueShot.csv, 2012_003_UniqueShot.csv, 2013_014_UniqueShot.csv, and 2013_030_UniqueShot.csv)of the unique shot files for each of the four surveys used to produce the polyline shapefile.
